Color theme applied to a representation as a whole.

Semantic themes assign per-atom colors based on structural or chemical properties rather than a single inline color.

Variants

ElementSymbol

Each atom colored by CPK element convention (C=gray, N=blue, O=red, S=yellow, …).

ChainId

Each chain gets a distinct color drawn from a rotating palette.

SecondaryStructure

Helix=red/salmon, strand=yellow/gold, coil=white/gray.

Uniform

All atoms share a single uniform white color (useful as a base for Color child overrides).

Uncertainty

Maps a per-atom B-factor (crystallography) or pLDDT (AlphaFold) value to a blue (low) → white → red (high) gradient over the observed value range.

PlddtConfidence

AlphaFold-style pLDDT confidence banding: very high (>90, blue), confident (70-90, teal), low (50-70, yellow), very low (<50, orange).

Occupancy

Maps per-atom occupancy (0.0-1.0) to a gradient, useful for spotting alternate-conformer atoms with partial occupancy.
